Steps to reproduce:
1) Create some ASP.NET MVC project that contains JQuery files.
2) Run ReSharper > Inspect > Code Issues in Solution
3) In the Inspection Results window, click the icon with oculars, uncheck JavaScript Errors, hit OK and refresh the inspections.
JavaScript files still appear in the inspection results and there doesn't seem to be a way to get rid of them.
