I have made a Template that uses the NuGet IWizard to pre-load references.
When I do that the references are all loaded correctly and the project will compile fine. But ReSharper thinks that the references are bad. It highlights everything that uses the "bad" references in red.
If I close and reopen the solution (or unload and load the project) then it works fine.
I have not been able to find a command or macro that will allow me to make ReSharper refresh the references via the Visual Studio SDK (I would love to know it until this bug is fixed so my templates work with ReSharper).

I reported this to NuGet and they said that they are doing what Visual Studio wants and that this should be reported to ReSharper: http://nuget.codeplex.com/workitem/2036
