I've attached an example project that demonstrates the problem. If you do an "Optimize References" on the OptimizeReferencesProblem project, you'll notice that it indicates that the Implementations assembly can be removed, but that will break the project since it's loaded via dependency injection from Unity.
I couldn't find a way to indicate that an assembly was implicitly loaded.
